Make one layer for each color you use so they don't overlap. Normally I make another layer above a specific color layer for the shading and set it to "Clipping Group" so you can shade without effecting the color and it stays within the boundaries of the color layer.

I've been working on this since 8pm, and it's 1:30am right now. 37 layers, not counting the extra ten I used for different parts of the lineart, which I then merged later. So 47 layers.
